Do the new transcoding options on the QNAP TS-251D benefit Plex and if so what is the best transcoding options to setup.

Yes, new TS-251D feature new Intel® UHD Graphics 600 transcoding chip. This will mean more simultaneous streams transcoded on the fly. There is nothing else you should change in the settings. Maybe "Make my CPU hurt" if you want to push it to its limits.
